Have you considered using Pokegen or Pokedit type program to put them in your real game by making their stats match up with the originals (Pokegen I think even has a copy paste like function given their circumstances).
Then you can put them in the box while you continue your Nuzlocke (if you haven't already finished the play through aspect).
